PAGE & HPLC purification of oligos

For high-performance applications such as multiplex PCR, cloning, site-directed mutagenesis, or antisense/RNAi experiments, additional purification of oligonucleotides may be required to remove synthesis byproducts and ensure optimal specificity, efficiency, and consistency in downstream workflows.

Overview

IDT offers a range of oligo purification options to meet the needs of demanding applications. High performance liquid chromatography (HPLC), including reverse-phase and ion-exchange methods, provides high purity for unmodified and complex modified oligos. PAGE is recommended for oligos >60 bases to ensure purity. RNase-free HPLC is ideal when ribonuclease contamination is a concern. Dual purification options further enhance purity for sensitive assays.

Purification methods

  • High performance liquid chromatography (HPLC) HPLC methods include reverse-phase (RP), which separates by hydrophobicity, and ion-exchange (IE), which separates by charge. The choice depends on oligo sequence and chemical composition, considering linkers, spacers, hydrophobic groups, or modified bases.
  • Polyacrylamide gel electrophoresis (PAGE) PAGE offers higher purity by separating full-length oligos from shorter products based on their charge-to-mass ratio. It’s especially recommended for oligos >60 bases long.
  • RNase-free HPLC For RNase-sensitive applications using RNA or DNA, IDT offers RNase-free HPLC performed in RNase-free environments with RNaseAlert™ monitoring.
  • Dual purification For highest oligo purity, IDT provides dual purification options: HPLC or PAGE followed by HPLC, both beneficial for complex constructs like dual-labeled probes or molecular beacons with NHS ester modifications.
