Codon Optimization Tool
IDT codon optimization tool is designed to enhance sequence manufacturability.
Download
The file contains the codon optimized sequence(s), you may upload it to the gene ordering portal for synthesis or order now via the “Order Item” button.
Restriction Enzymes
This tool screens for the following restriction enzyme sites:
Organisms
For organisms not listed, a Custom Codon Table function is available under Optimization Type "Codon Optimization"
Optimization Type
Expression Optimization: Context-sensitive algorithm-based codon selection aimed at replicating natural-like codon distribution profiles for the target species, prioritizes generating features associated with efficient protein expression.
Codon Optimization: Random codon selection based on codon usage frequency of the target species, includes Custom Codon Table and individual codon Manual Optimization functions, prioritizes minimizing manufacturing complexity.

Configuring Restriction Enzymes
Define custom restriction sites if needed.
Restriction sites must be 5 - 15 valid characters.
Toggle or add restriction sites to be avoided.
Configuring 5' and 3' Bases
Provide additional 5' and/or 3' bases to be appended to the ends of the optimized sequence.
ATCG characters only. Flanking sequences will not be codon optimized.
5' prefix
3' suffix
Selected:
5' Nucleotides:
3' Nucleotides:
Please use the "Standard" format provided for tables in the kazusa database.
Fields: [triplet] [amino acid] [fraction] [frequency: per thousand] ([number])
Enter items as shown below. Name and sequence are required.
To optimize a portion of the sequence, enter start and end locations after the sequence. Start and end locations are inclusive.
To optimize the whole sequence, leave the start and end locations blank.
Reading frame selection not available for FASTA entry. Amino acid sequences are entered using single-letter abbreviations.
