Here we provide some advice on how to select appropriate dyes and quenchers for your probe-based qPCR assays. <\/p>\n<h3>Reporter dyes<\/h3>\n<h4>Instrument compatibility<\/h4>\n<p>Selecting an appropriate reporter dye for qPCR analysis will depend on the type of instrument you are using and the compatibility of the dye with the instrument. Refer to your instrument manufacturer's guidelines for information specific to your particular instrument. Figure 1 provides a list of reporter dyes compatible with common instrumentation. FAM is the most popular of these dyes and is compatible with all commercial qPCR instrumentation.<\/p>\n<p> <img decoding=\"async\" src=\"https:\/\/stage.idtdna.com\/page\/wp-content\/uploads\/idt-images\/c6415e15-3279-6e2e-aa53-ff00001c1b3c-20_qp_guide_real-time-qpcr-guide_consolidated_table.png\" data-displaymode=\"Original\" alt=\"Real-time PCR instrument table of compatible fluorophores for qPCR\" title=\"qPCR instrument_dye_compatibility_table\" \/> <span>Cy is a registered trademark of Cytiva. Texas Red is a registered trademark of Molecular Probes\/Life Technologies.<\/span> <\/p>\n<h4>&nbsp;<\/h4>\n<h4>Multiplexing<\/h4>\n<p>For multiplexing applications, each target must be identified by a separate reporter dye. Select reporter dyes with the least amount of spectral overlap. Figure 2 provides the emission wavelengths for a variety of popular dyes. It also indicates the recommended quenchers that can be used with those dyes. As a general rule, select a dye with a strong signal, such as <a href=\"\/site\/Catalog\/Modifications\/Product\/1108\">FAM<\/a>, for any low copy transcripts. Lower signal fluorophores can then be used for the more abundant transcripts.<\/p>\n<figure class=\"wp-block-image\"><img decoding=\"async\" src=\"https:\/\/sfvideo.blob.core.windows.net\/sitefinity\/images\/default-source\/default-album\/decoded-temp-image-storage\/doart57-pt-dye-quencher-fig2_dye-spectrum.png?sfvrsn=223c3607_4\" data-displaymode=\"Original\" alt=\"Emission wavelengths for potential qPCR dyes\" title=\"D-PCR15CC-bestreporter-F1\" \/><figcaption class=\"image-caption\">Figure 1. IDT offers the ZEN&trade;\/Iowa Black&trade; FQ and Iowa Black&reg; RQ quencher options for qPCR probes, and each of these provides efficient quenching for a different range of dyes. For clarification on these options, please contact our Scientific Applications Support team at applicationsupport@idtdna.com.<\/figcaption><\/figure>\n<h4><span>Quenchers<\/span><\/h4>\n<p>Traditional dark quenchers absorb broadly and emit the absorbed energy as heat and not light, which allows use of multiple reporter dyes with the same quencher (Figure 2). This characteristic allows for expanded options for multiplex assays. Dark quenchers reduce signal cross-talk, making them compatible with a broad range of image analysis instruments. <\/p>\n<p> Examples of dark quenchers include Iowa Black&nbsp;FQ and RQ. IDT has developed the internal ZEN and TAO&trade; Quencher, which are also dark quenchers. They can be used in addition to the <a href=\"\/site\/Catalog\/Modifications\/Product\/3463\">3&rsquo; quencher Iowa Black FQ<\/a>, resulting in double-quenched probes (5&rsquo;FAM\/ZEN\/3&rsquo;IBFQ; Figure 3). Other dark quenchers are the <a href=\"\/site\/Catalog\/Modifications\/Category\/5\">Black Hole Quencher series<\/a>&nbsp;(LGC Biosearch Technologies).&nbsp; <\/p>\n<figure class=\"wp-block-image\"><img decoding=\"async\" src=\"https:\/\/stage.idtdna.com\/page\/wp-content\/uploads\/idt-images\/c6415e15-3279-6e2e-aa53-ff00001c1b3c-doart57-pt-dye-quencher-fig3a_zen.jpg\" data-displaymode=\"Original\" alt=\"Positioning of ZEN Internal Quencher within double-quenched probe.\" title=\"D-PCR15CC-bestreporter-F2\" \/><figcaption class=\"image-caption\">Positioning of internal ZEN Quencher within a double-quenched probe.<\/figcaption><\/figure>\n<p> These double-quenched probes generate less background and increased signal compared to probes containing a single quencher (Figure 4).
